and seem to have lost 43,000 messages in the Inbox.
At least nothing is lost at all, your old profile is being migrated to a new directory so all your old data remains intact at the old location.

The install seemed normal and asked if i wanted to import a range of information, including mail which was selected. It imported all other boxes and profiles except my Inbox. Any suggestions appreciated.
I'd suggest to install SM2 to a *new* directory, let it migrate your profile again and see if your inbox is fine. If it's not, try to copy your inbox file from the old SM1-pofile to the new SM2 profile (C:\Documents and Settings\%USERPROFILE%\Application Data\Mozilla\Seamonkey\...) and delete the inbox.msf file there. (all that while SM is closed of course)
