Off the top of my head:

* Unless you're more than one update behind, the auto-update system download is usually a lot smaller.

* Auto-update checks for updates for you.

* Auto-update handles the update process without you doing any work.

* It's quicker to use auto-update.

* Manual update allows you to back up your profile beforehand. (But you should be doing automatic backups anyway.)

* If for any reason auto-update doesn't work, you can fall back to manually updating by running the uninstaller, removing the SeaMonkey folder in your program files, then re-installing the new version.
