As a first guess, I'd speculate that the problem is the same as the
other one I mentioned -- it counts first, then filters messages to other
folders. If you have filters (including JMC) that move messages from one
account to another, the reported count would be the number of messages
received in that account, not necessarily the number that ended up there
after filtering.
