They're still there because they're still installed. Look carefully to see if they're disabled or not.
I'd also like to find out what's causing it to flip into the open bookmarks page, when I visit some sites.
Known issue with Flash, discussed here many times in the past couple of months. There's even a workaround, posted many times.
