To sort the filters alphabetically, you can use the quickFilters extension:

I think I had to use the Seamonkey Extension Converter to make this extension 
work, but with my hundreds of filters, it was the only practical way to sort 
them.

As others have noted, sorting them will affect the way your filters work; it 
didn't cause me any problems at all.
