You probably meant the multimedia format, MP4. MP3 is an audio compression
format.
I have never heard of Keepvid. I agree about getting rid of FLV though.
Instead of Keepvid why not use the widely known, safe, and popular VLC?
It can stream, convert, and play almost anything.
I use VLC as a player, but the last time I used it as a converter,
I had to write cryptic commands (no hold-your-hand GUI).

However, I suspect that the FLV files already contain a video
stream encoded with H.264 and audio streams encoded with AAC?
In that case, all that is needed is to peel the FLV container
like an onion, and rewrap the elementary streams in a different
container.
mkvmerge does that well for Matroska containers.
