You can set this pref if you want:
Edit | Preferences | Mail & Newsgroups | Junk & Suspect Mail
...
Mark messages as read:
[x] When SeaMonkey determines that they are junk
[x] When I manually mark them as junk
I personally prefer to leave the first one unchecked so I can easily
review SM's decisions and overrule the bad ones.
