Those should get automatically updated. For instance, in about:config, search for:
mail.server.server1.directory

It should display two preferences. "mail.server.server1.directory" which shows the entire path, and "mail.server.server1.directory-rel" which shows the relative path. If the first one doesn't work, it will use the second one, and update the first. The code for it was implemented in 2003: <https://bugzilla.mozilla.org/show_bug.cgi?id=137006>.
