This should never happen but as you mentioned: DON'T delete anything in the roaming folder unless you have a full backup :)

I can't explain why that happened, but I'd advise caution to be sure the OP is clearing the right directory, which is under \Local\mozilla\SeaMonkey\, and not deleting his valuable profile under \Roaming\mozilla\SeaMonkey\.
