If I set up a filter on a main folder (e.g delete a post from a

do I have to set up the filter for each sub-folder?

AFAIK filters apply to accounts, not folders, though you can manually select a folder and apply it. So when mail arrives for that account, it is processed through whatever filters you have set up, in the order of priority you have established (by default, newly created filters are ordered first, but you can reorder them if you so choose).

So in that scenario, if a message has been moved, say, to your Spam folder, the remaining filters will not apply to it since the message is no longer available to them.
