The RC3 is or will be the final. Just a matter of moving it to the releases directory and publishing it in the website left. Won't matter here

Yes. Somwhere between 2.33 and 2.48 I think. Some bookmarking apis changed and some were removed.

Bug 1378089 might have links to some of the older bugs. There also is a bug open about restoring expire history per date but I suspect it will go nowhere. Don't have the number ready.

No. 2.53 will fix it but not restore the removed functionality from Gecko.

History removal is somewhat broken in 2.49.5. It is all or nothing. Depending on what you did you might see an error in the log. Fixed in 2.53 by just replacing the Bookmarks Manager with the Fx library and adapting it.
