You are correct in the end - it's OK after all. The member level you are seeing on the Payment Entry screen is calculated with regard to the amount of THAT PAYMENT regardless of the payment for field. The Fast Find Field you see at the bottom of the home screen is calculated through a relationship that looks only at Dues payments. Thanks for drawing my attention to this issue.
