Do a search for payments (or other contact records) that use that source code. If it says that it is in use, it probably is...even if it is only once. It's searching for use of the code itself, not elements of it and, obviously, can't be deleted if it is in use somewhere. When you find the code in use, you'll need to delete the payment or edit it to use a different source code.
