Hmmmm. This seems to be a common problem today. Not sure I fully understand, but here goes...

Letter3 code is in use and presumably contains records you don't want to delete anyway. It stays. Letter1, which has a unique description though the same code, needs to have it's records deleted or modified to reflect a new code with a new set of code values. If there's a way to "find" the contact, payment, action, note and other records with the offending Letter1 code (you can probably find them by searching on the code description if it's available, otherwise via the code and a unique add date or add time) you could create a new code for Letter1 (and a new description, something slightly different than the old Letter1 description so you can find it) and then find all the offending records and do a FMP replace on the source code field, choosing the new code.
For example, create the new code for Letter1, then go into the Contacts file (Contacts Tab->View Contacts) and then query for the records with the Letter1 code attached (either in the source code field, which should list the two codes with the different descriptions or in the code description field which will require re-setting the field format to allow entry). Select the new code in the source code field and do an FMP replace on that field. You'll need to do this in any file where the code has been used. Then you can delete the offending code and you're back in business.
