I prefer to have a .cmd files for installing and uninstalling Pidgin and all plugins I use. It took about 1 minute to completely reinstall the software. I can show you an example, if you're interested.

That's unusual - the plugins are removed??? When I am updating, the plugins always stay. Which version did you update? (A workaround for this: Copy the plugin folder before updating and then paste it into the Pidgin folder after the update is done, do not overwrite files to avoid overwriting updated plugins)

Pidgin/pixmaps/pidgin/guifications  You are using PIdgin longer than I do, so this was probably how it worked before, but now, plugins are simply stored inside a folder named "Plugins". Probably that's the reason, why yours are overwritten/deleted ?! Install everything inside the plugin folder, then they shouldn't get deleted.
