Wmode = transparent causes all sorts of weird errors (different browsers
behave differently). One of these is how mouse clicks are handled. Are all
buttons / clickable areas within the movie disabled? Also are you using AS2
or AS3 (I have seen the mouse events behave differently depending on as2/3
with wmode=transparent also (AS3 behave consistently across all browsers
were as AS2 behaves differently with IE vs. FF)

I will check this out. We are using transparent and the movies come it
at 100% as far as I know. What would the wmode cause?

If you want to see it: preview.stetsonrocks.com - after the amp intro
the main menu will show on top.
