Wmode = transparent causes all sorts of weird errors (different browsers behave differently). One of these is how mouse clicks are handled. Are all buttons / clickable areas within the movie disabled? Also are you using AS2 or AS3 (I have seen the mouse events behave differently depending on as2/3 with wmode=transparent also (AS3 behave consistently across all browsers were as AS2 behaves differently with IE vs. FF)
