As Bobby said, try setting wmode to "opaque" or "window" temporarily and see
if this solves the issue. If it stops the error then you may need to rethink
the way your layers work. The wmode stuff is nothing to do with SWFObject,
but a general flash/browser rendering issue.

If you look through the archives, you will see many people pulling out their
hair with wmode=transparent. Myself and others avoid this setting to avoid
hair loss....

Not sure on AS version...could be 2 based on what you bare saying
