Do either of these examples work in Safari 4 Beta (let the flash show, then 
hover over the "menu" on the top-left corner, does it cover up the flash as 
it is supposed to)?

If not, it's a bug with Safari 4, and should be filed with them as such. If 
they do work, then SWFObject and Safari 4 Beta are both fine, so, check out 
Philips tutorial on wmode and z-index here to see where your code might be 
going awry:
