FWIW, In past projects I've seen the same behavior. It ended up being related to malformed functions in frameworks like jQuery or Dojo where the DOMLoaded function (document.ready, etc.) was malformed and because of this would execute in a way that would create a reload of the page.
Aran's suggestion is a sound one, and is the method I used to isolate the error in my code when this was happening. Eliminate the cruft; SWFObject is typically very solid in terms of doing it's job.
