It's exactly as you said. I had to change all urls to weblinks in
acrobat pro and then it worked.
Is there a way, I can convert the text urls to links automatically
during conversion?

That's probably just a text, not a real link, and Acrobat Reader just
autoconverts that to a link because it starts with "www.".
(Check out your Acrobat preferences)
pdf2swf doesn't perform this autodetection.
