pdf2swf and all the other SWFTools components can be executed 'server-side',
on any of the supported platforms, should it so be wished.  There is no server
version. As to your question, I'll hazard a guess..

.. that by hyperlinks, you are referring to internal links in the pdf itself?
If you split the pdf into single pages, then you destroy the internal table of
contents of the PDF document.  The TOC usually remains intact if you convert
the pdf in it's entirety.

ttbomk your only choice I is to manually link them back together, possibly with
the aid of some swfc/as script.
