I believe that even it is not possible to track all the singularities in all cases, we have to warn user that the result can be incorrect because of them (like "Mathematica" do in some cases). This definitely should be done if we use some singular variable substitution like u=tan x/2. I'm not sure, if there is any framework in SymPy to do so, however…
