Thanks for looking at this.
I agree with your assessment; it looks like the repo was manually tweaked.
I didn't recognize that. I'm sure I'll come across this situation again in
my repository (470 modules to go), but I doubt it's a wide-spread problem,
so I'd say its not a high priority.
Now that I understand the problem I can perform more manual manipulation
and explicit file removals to make things consistent in the repo.
