Yes that's basicly it. The layer tag says which way is above the other. You can add layer=* to either way (or both) but a rule of thumb is to add it to the shortest way (usually the bridge). http://wiki.openstreetmap.org/wiki/Bridge has some more info. The bridge and the underlying waterway/rail/etc shouldn't share a node, which can be annoying when maping townlands that follow both the bridge and the waterway. In those case, you should use an extra way just for the townland boundary.
