We are using Microsoft Virtual Server 2005 which uses a Web App to access the virtual machines. This method works great and it won't lock out the machine.

Users can do funny things - not what you want them to do - like accept a re-bootable automatic update, work in an application that locks up the PC, accidently kick the plug, shut down that little B thing because they don't know what it is, spill coffee on the keyboard. So your scripts will need "the unexpected" recovery abilities - the tip Brian sent about Status earlier is a definite must do.
