If you don't mind a bit of a learning curve and some javascript, try looking into Mirth Connect. It is an open source integration engine that handles a number of formats including HL7 and flat files. It is more suited to what you are looking to do and you may need it again for similar projects. You can learn more at www.mirthcorp.com
