If you haven't already, grab the newest version of Window-eyes, 9.5.1. I had similar issues with the previous version of window-eyes and for whatever crazy reason, this new version solves those. I don't use the same applications, i'm not a ham radio operator by any stretch of the imagination, but there were a few programs that didn't work for me with the mouse keys before, and they do now so it might be worth upgrading, if you haven't already. If you have and it still persists, hopefully one of the support guys on here will be able to help.

The command (control, shift W) reads the entire screen but I need more info
