I think you may be having problems because some web service providers will block an IP address for a while if you start over-using the service. If you are running the workflows from myExperiment in order from a script, then as sequential workflows may have been loaded by the same user, they will tend to use the same set of services. So the problems may be due to you being temporarily blocked from the webservice. That's just my guess.
