The SPARQL endpoint is designed to be multi-purpose (for human and 
machine).  I believe the standard convention for machine-readable querying 
is to send the query urlencoded in the get header something like this:

http://rdf.myexperiment.org/sparql?query=PREFIX+rdf%3A+%3Chttp%3A%2F%2Fwww.w3.org%2F1999%2F02%2F22-rdf-syntax-ns%23%3E%0D%0APREFIX+mebase%3A+%3Chttp%3A%2F%2Frdf.myexperiment.org%2Fontologies%2Fbase%2F%3E%0D%0Aselect+%3Fx+where+{%3Fx+rdf%3Atype+mebase%3AAnnouncement}%0D%0A

At the moment this will only return the results in 
application/sparql-results+xml format but I have been looking into how I 
can get my sparql endpoint to return other formats such as n3.

The myExperiment ontology is modularized so there are multiple files. 
However, http://rdf.myexperiment.org/ontologies/specific (specific) is the 
top level module and imports all other required modules directly (except 
for one module, which is imported by one of the modules imported by 
specific).  I have also just made available 
http://rdf.myexperiment.org/ontologies/reasoned which is an amalgamated 
form of all the ontology modules that has been RDFS-inferenced and is used 
to generate http://rdf.myexperiment.org/ontologies/specification.
