I have the same looking GUI with many duplicated icons and the menu
context has many duplicates too. Can't we make a new distribution?

Yes. The first time users start up Taverna 2.1 they should get a
little dialog that tells them that updates are available.
2. After T2.1-->T2.1.1 upgrade, all the third-party plug-ins still

Not all third-party plugins. Stian has updated the page with the
module version numbers on. It is at
