Hi Achille, Further looking into this problem I have found that the two jobs terminated not because of a problem in EMBOSS fproml executable but they hit to the new timeout limit which was by mistakenly set to 3 hours and 20 minutes. I will update the server to the correct value decided which was 5 hours (i will do it tomorrow).
I have noticed that in your polling properties you set the maximum interval property to 6000, it means taverna will only wait 6 seconds for the completion of results. You should set it to 18000000 miliseconds for 5 hours limit.
