Soaplab services (in Taverna) work by calling a set of underlying WSDL operations. run is one of those operations. Taverna, by default, will know about the emma service. It will be under the "Soaplab @ http://www.ebi.ac.uk/soaplab/services" branch of the tree of services. You can add the service to the workflow from there e.g. by r-clicking on it. It looks as if you told Taverna about the WSDL that describes the operations underlying the Soaplab service e.g. by adding http://www.ebi.ac.uk/soaplab/typed/services/alignment_multiple.emma?wsdl as a new WSDL scavenger (in 1.7) or service provider (in 2.1). That is almost never a good idea. I've been looking at the BioCatalogue page, and I think it needs to be improved. For example, it should not tell you the WSDL location as that is unlikely to be of use to anyone and is confusing to the general user.
