This options is growing in popularity among apps, especially those
which users commonly don't wish to exit the program and where
inadvertently exiting could cause a problem.

Programs currently running that behave this way with or without the
option to configure the X buttons behaviour:

My antivirus agent .. F-Secure or Kapersky antivirus
PowerMarks
All the chat apps I've used so far
MDaemon, my mail server
Direct Update
KDX Server
Second Copy
Ad Watcher

These are on only my machine, so there are a lot more out there.

I agree that the default would be exiting. It promotes consistent
behaviour that many hold dear and which prevents confusion for those
who are learning. However, adjusting behaviour for different apps is
gaining popularity and widespread acceptance.
