Yes, uninstalling removes registry settings, that's the whole point of it. Removing the registry settings alone would get you the same questions about OTFE as uninstalling. A full back-up includes registry setting, filters, account properties, address book, files associated with smartbat and messages. IIRC customization isn't included with the back-up, so save your tbuser.def separately.
