I managed to optimize the method (through many painful bugs), and now it makes it in 0.0 sec :)) Something like 20 msec. It was worth it because we moved to more complicated searches and the ca. 100x lower search time made enable to look for more chemical changes on the proteins using the same search time we had before with the non-optimized search.
