I didn't have Thunderbird installed when the first message went missing
and I don't have it running all of the time either. I also only have
Thunderbird set to a manual receive so it can't spoil what's going on
with TB.

Well, I thought I was familiar with TB but it was Thunderbird that
picked up the errant messages and, since rolling back a few versions,
I've not missed a mail in TB. Why it should be just me is anyone's guess
and it's worrying but, for now, I'll wait until the next version I
think.
