For a pop3 account I'd suggest to run the maintenance centre, but as you're talking about a refresh, I guess you're using IMAP. (Especially with this kind of errors that isn't trivial info, it makes sense to put system and account info in your signature. See mine for an example.) 100 Messages isn't very much, but are you regularly compressing your folders? Though I'm rather IMAP challenged, (I did give it a try, but never liked it) wasn't there an option to refresh folders when connecting to the server?
