I think that the current way is okay, as long as you had a way to
bridge all accounts.

I would prefer the option to select Apply to all accounts for each
filter...or even better...a checkbox of accounts to apply to.
For example:
Apply to the following accounts:
[X] Main account
[ ] Account 2
[ ] Account 3
Where the default account checked is the folder you create the filter
in, but you can select any others. Then when you are in any folder
affected by that account, you can affect the filter for all accounts
still!
