Under the hotkey defining dialog there is another option labelled '
Check the selected message against this rule'. This option toggles
whether or not a string match is carried out during application of the
filter rule. If enabled, the rule will check for a string match and
apply the filter. A side effect of this is that the message will also be
moved to the destination folder specified. Unchecking the option will
prevent a string match and the filter actions will be applied to all
messages selected.

My guess is that you have 'Check the selected message against this rule'
disabled. You need to enabled it.
