It's a tad too late now, but you could have tried moving
these mailboxes *out* of your trash within TB: pressing Alt
and then click and then move them in the folder tree
deposits them elsewhere.

Since you reinstalled, everything got rewritten and you
started with a 'blank' account, which includes blank
templates and filters...
