Have you tried:
Folder -> Purge All folders
This will remove messages according to the settings in the folder
properties. It will also physically remove deleted messages from the
message bases.

Try sorting by received (or created) date in descending order.

TB looks at the References and In-Reply-To headers for the references.
If the sender's mail client does not support these headers, TB's
threading will fail. Unfortunately there is not an option to thread
by references *and* subject at the same time. This is a long standing
wish, several people have provided examples of good threading engines.
Hopefully some of these changes will be included in a future release.
At the current rate, we get new releases *very* frequently.
