AFAIK, the registry export file format is backward compatible and the HKCU
portion of the registry is identical among Windows flavours. It's very
likely (I'd be very surprised if it didn't since there's not much
difference between the Win9x and registries) that it will work, though
most have migrated from Win98 to Win2k.
