I have this exact setup also and found the same problem. I believe
that it happens because the "delete messages when emptying trash"
works by setting the bit that says to delete the messages, but the
deletion actually happens when you next connect to the server to
retrieve mail. However, if this happens on program exit, then it won't
connect and actually delete the mails.

I dealt with it by unchecking the "empty trash on exit" option and now
I just empty the trash manually and make sure to retrieve some
messages afterwards so that the messages actually get deleted
properly.

I keep messages on the server for a few days to make sure I can
download them to both my home and work computer.
