This is a known shortcoming of TB! which we hope will soon be dealt
with once and for all. If you run a single manual filter then you
could use the hotkey facility located in the 'options' of the filter
rule configuration panel; making sure that the option 'check the
selected message against this rule' is not enabled. This will allow
you to apply the filter at a keystroke to any amount of selected
messages in any folder.
