IMAP is not fully supported. The Bat treats it in a way as POP3.
Having said that, I am currently using The Bat! to retrieve my mail
from my fastmail account using IMAP and I didn't have any problems
retrieving my folders.

Try:
Ctrl+F2 (to bring up mail dispatcher)
Ctrl+M (to bring up mailbox controller)
and
Ctrl+R (to refresh the folders)

It's been quite some time since I did this, so I'm not 100% sure if
this is the right procedure, but try messing around with the mail
dispatcher/mailbox controller for a bit and you'll get it! ;-)

That seemed to work ok for me. This only works in version 1.53d. I
cannot get it to work with 1.54bxx. (Even though the only thing that
changes is the executable and the folders are already retrieved) You
just seem to get stuck with the INBOX folder which is no good if
you've setup folders and filters like I have. I sure hope that at
least the very basic support of IMAP folders is included in the final
1.54 version.

Theo
