Does your mail directory tree reflect what's happening in TB! after
you've made the adjustments? If not, then this is likely why the
folders are being recreated.

In your */The Bat!/Mail directory, there should be only directories
with the names of your accounts. If there are other directories there,
then these are common folders. You need to get rid of those as well. I
suggest moving them to another location first, in case you need their
contents. Be sure to readjust your filters as well so that they aren't
pointing to any of the common folders you wish to get rid of.

If mail in any of your folders disappears on a restart, then it's
likely that you need to copy the message bases from the
correspondingly named common folder into it.
