I'd like a feature to be able to do this, but the hack of a way to do
it for now is to export the offending mails, and manually add the
References: and In-Reply-To headers.  If you take a look at the
headers of the message the broken e-mail is replying to, copy the
mentioned headers, paste them into the exported message headers, and
add the extra message id from the replied message.  Then for the
In-Reply-To: header, just put in the message ID of the message they
were replying to.  Save, and import, in theory it should jump right
into place.
