Well, I'm not using TB to move the messages to other folders on the
server. I'm using Sieve scripts on the server to do that. That's not a
problem. But do I have to download them in to my _Inbox only_ in TB,
to be able to apply the automatically mark read filter?

Currently it's set to download them in to the same folder they are on
the server.
