Yes, if you use backup it adds anything new from the PC, but
leaves or duplicates everything that was on the laptop.

Yes. If /MAIL folders on the laptop (including the filters) are not
identical, then you end up with duplicate messages, and
synchronisation does not work on filters or account settings (in my
experience anyway).

My way of dealing with this is to use synchronisation most of the time,
but every month or two, delete all of the laptop /mail folders and
replace them with a backup from the PC.  This means that synchronisation
will work well again until I change filters on the PC, or clear out
old messages.  I don't do it very often, because I use different
account settings on my laptop (leave messages on server, use X-Ray),
and it takes time to change these for 7 accounts.
