Since you say you wait until you have the complete thread, why don't
you use the "Message/Save as" option instead of your filter? You can
save a whole thread in one go. Highlight all messages and "Save As".

If you want to save to an existing file, when you try to "Save as" you
will be asked if you want to Overwrite the file. Answer NO and then
you will be asked if you want to Append, which is what you want to do.

Finally, be aware that you can define a template at account level for
"Save as". Account/Properties/Templates/Save message.
